To my astonishment yesterday I found in Gmail’s Spam section a message that was nowhere to be found under All Mail. Can you explain that?

I have a separate user client that receives gmail mail. Anything in the gmail Spam folder does not show in gmail All Mail folder. I suspect you are seeing a normal gmail function — isolated spam.

If mail is not spam that has been sent to the Spam folder, it should be moved from the Spam folder to another folder. Check your Spam folder often.
