A number of my users like to reply to a message within the body of the original message. They want this text to appear in a different font/color. I know if I change the reply font this will be used, but is there another way?

Yes, but the format needs to be HTML or Rich Text.

My question may not have been clear. I know the users can change font colors as they go. Is there a setting to do this automatically?

AFAIK the only way that you can get to this is somewhat impractical: by setting Control Panel|Internet Properties|Accessibility to “Format documents using my style sheet”. Not only does this involve having the EUs setting up their own Cascading Style SHeets but also it would have knock-on effects throughout their Desktop. It’s a pity because your EUs are by no means the only ones with this wish – which is as old as the hills. shrug
