To make long story short, what you have to do is already done.

The best and most expensive solution: Winternals Recovery Manager

Cheaper: Active@ Boot Disk

Free: Bart’s Preinstalled Environment (BartPE) bootable live windows CD/DVD

If you want to create recovery bootable CD by yourself, remember, that you could not make changes in NTFS partitions from FAT (but view them only), that’s why your question about CONFIG.SYS and AUTOEXEC.BAT to access NTFS drive support has no answer.
However, you can access your NTFS partition from bootable CD – use your Windows 2000 installation CD or create another one modifying the procedure described in How To Create a Boot Disk for an NTFS or FAT Partition in Windows XP
